Criada pelo rei D. João IV para administrar os impostos que seriam usados para custear as despesas militares decorrentes da Guerra da Restauração da Independência, entre Portugal e Espanha, acabou por continuar a sua actividade administrando as verbas necessárias à manutenção do aparelho militar, desde a gestão das receitas provenientes de diversos impostos, até à sua aplicação. Todas as despesas militares começaram a passar pela Junta, o que levou a que esta se ocupasse de tudo o que dizia respeito ao Exército, e não só à colecta e distribuição de impostos — ao longo do tempo o Tenente General da Artilharia, os engenheiros e as fortificações, os hospitais, as munições e os víveres, o Vedor-geral, as coudelarias responsáveis pela remonta da cavalaria, etc., etc. foram ficando sob o seu controlo directo, fazendo com que a Junta se tornasse muito rapidamente num verdadeiro tribunal régio encarregue da administração militar do exército.
